MD5 is looking for:

HBRSB2004-09-21d01t01.flac

Files are actually:

hbrsb2004-09-21d01t01.flac

That is the problem. When it doesn't find it, it lists it as "missing". Change the MD5 to match the filenames (case-sensitive) and they will no longer come back as missing.
