short answer: your iPod will not play .shn or .flac files.
What you will need to do is convert whatever files you get into a format your ipod will play.
Some shows exist in not only their loss-less seed (.shn or .flac) but in mp3 and ogg derivatives. on the front page there is a 'browse all mp3 available shows' (under the guitar) .. that will show you all the shows that have mp3s available for them. you can grab those directly and put them on your ipod ... other then that you will have to convert files yourself. Id suggest the dB music converter. search google for it.

the thing i was refering to is this program, which is free here:

it isn't a listed program in those FAQ's because there are many programs that convert .shn > .wav, wav > mp3, different bitrates, etc... i feel the db power amp is the best to convert files, esp for what you want to do, because you can convert from .shn > .mp3 at any bitrate you want, which is exactly what you want to do to end up with mp3's for your ipod ... so check it out, and try it out, let me know what you think!
also, please remember that a lot of tapers specificially don't want mp3 versions of their shows circulating out in the masses. that is why many of them didn't allow mp3's to be on the archive in the first place. so please if you convert files to mp3, DO NOT SPREAD them ... they are for your personal use only, cool?
